2:47 u can solve this problem by selecting the upper face (the face u cut a hole in) and hold shift right click and then using the triangulate tool, this will fix your ngon (ngon is a polygon with more than 4 vertices) and turn it into a polygon, this will clean your geometry and enable u to further modify your model like the guy in the tutorial was doing without artifacts appearing.

What about the faces? Using boolean that way creates faces that aren't quads. How do you remedy this?

Worked great for making high arch bridges using the Difference Boolean on a shaped Rectangle and a pulled Cylinder.
